NAFlex Input Options: DNA/RNA Simulation From Sequence
The DNA/RNA Simulation from Sequence option allows NAFlex users to upload a nucleic acid sequence, raw or as a FASTA file, to obtain a 3D structure. User may choose among several kinds of structures:- Right Handed B-DNA
- Left Handed B-DNA
- Right Handed A-DNA
- Right Handed A-RNA
- Right Handed A'-RNA
- User Defined DNA/RNA: Possibility to change a set of helical parameters.
- DNA generated using ABC average helical parameter values. Sequence-dependent: each base pair step is assembled using corresponding average helical parameters.
- DNA generated using experimental X-ray average helical parameter values. Sequence-dependent: each base pair step is assembled using corresponding average helical parameters.
- Coarse-grained DNA Model: Mesoscopic Elastic Model (at Base Level).
- Coarse-grained DNA Model: Worm-Like Chain Model (one bead x M Base Pair Steps).
